I've tinkered with this tool and discovered a workaround, so will post it here should anyone else encounter this problem:
When the WEFT tool scans fonts, if it discovers a font it doesn't like (doesn't have to be corrupt per se) it will freeze and tell you that it has to close. Move the window to see the name of the file, go to your installed fonts folder and delete it. (Save it in the recycle bin, because once you're through you'll restore it). You may have to restart the program several times in this manner, but once this initial scan is done you won't have to do it again. Once you've gotten to the point that it prompts you to start scanning your pages for fonts to embed, you can restore the fonts you sent to the recycle bin.
This is a rather annoying feature of this program, but I hope that this workaround is helpful to someone.
