As far as I can tell, no. As its sever side, the search engines will only see a page of standard HTML, so there should be nothing which would 'annoy' them.
In fact, the only way they would know it was an SHTML page would be from the page extension, and that really wouldn't help them at all because its easy enough to give a file any extension you want to.
So in short, unless someone can say otherwise, no.
