I would be in WAAAAAY over my head asking a question like this

However, let's say we used PHP to allow a user to upload PDF's to your site... how, or what kind of code would you use to convert that uploaded PDF to iPaper?

Try to upload it in a 3rd party site then convert it to IPapaer.

But I would have no desire to upload it to somebody else's site and then use their API to transfer it over to my site.

I want to upload it to MY site, then convert it to iPaper.

Well, that's the way it works, you upload to their system, convert the document and add the code to your pages. So your choice is to use it or not.

or find a way to upload a pdf to my own site and convert to iPaper, like these guys have figured out how to do: http://www.doktus.de/
