Not exactly sure what you're talking about, but from what I can see he's just using index.php files within the directories. When you do that you don't have to link to the actual file you can just link to the directory.
For example, on his site, /blog/ is the same as /blog/index.php
If this isn't what your talking about please elaborate more.
