Just a suggestion:
Download a linux ubuntu live cd, and try to plug your disk when you are on the linux desktop.

I often had to retrieve datas from disks that windows didn't see anymore, but that I could access with linux.
Sometimes it works, sometime no, but it's worth a try.
I know how much work a thesis can be, and how you can feel if you lose it.

You had a backup copy, I hope...

Your motherboard could be at fault?
It happened with me.
Make sure your motherboard is fully SATA 3.0 GB/sec compatible and your HDD is backward compatible with SATA 1.5 GB/sec

You may have blown the internal power inverter when you plugged it in while the pc is running. If the power circuit is blown, you have no choice but to send it to a data recovery lab. they will open it, bypass the power circuitry and pull your data off. Expensive proposition, but you will get files back.

If it isn't showing in the bios then try buying a USB to IDE cable and see if you can read it as an external that way.

I think your hard drive is not working after all before you attached it. It's ok to attached your internal hard drive even you don't shutdown your computer.
