What are the best measures to take in protecting your website's content? Then, what is the best way to go after someone who is using your content?

I've been running lines of my content through google and finding matches on other sites who have been clearly copy and pasting (if it was an automatic aggregation, i wouldn't mind) and are making money off my content. What's the best way to go after them? How do I prove that it's my content? (And is there a better way to find stolen content that public search query?)

Yes, there are many auto software which gets other site's content.
And it is difficult to stop them.
Maybe you can add some copyright notice on your site.
For graphic picture, you can add the watermark inside it.

It's good suggestion. We have to fight with piracy of content since these are idea of creator.

If those sites are using Google Adsense (which they most probably are) you can get their adsense account banned by filling a DMCA case with Google. You can also get their host to take down their site by notifying them of the infringement.

Watermark any photos you have. All other original content should be tagged with a copyright date. Keep a copy of all articles on your hard drive from the date created, so you can prove date of creation if needed. Better yet burn them to CD/DVD that will permanently affix a creation date.
