Yes. It will link through your script to the link they provide you with. In the administration area of whichever script you use, you will be able to define the "real" links that are associated with each campaign (for instance the "id=24" in my above example tells the script to lookup campaign id 24 and use the link set for that).

First you will want to add a new "Group" to help you organize your various types of ads you will be running - assign it a unique name, and a unique ID (number or letters). You could call it "azoogle" or something if you like.
You need to CHMOD the fclick directory to 777. How to do that will depend on your FTP program, so check the help file if you're not sure, or check on google like this "MyProgram CHMOD" (insert the name of your FTP program instead). Personally I don't like doing that (isn't the most secure to make it 777, world writable), but it was the only way I could get the script to work. Be sure to have a look at the readme file that came with the script.
