If i have a website, say www.website.com and I go to a link from the page, say, www.website.com/link1 and there's bad content there. Other links under the website.com/link1... url have bad content as well. I shouldn't assume that all url's under the original www.website.com have bad content as well, correct? Wouldn't it only be websites under the website.com/link1 pages that I could assume have bad content?

It depends on the malicious code inserted on your web site. If the bad content present in your html files or in php file then you will need to check all your html or php files present in your domain.

That seems to be something what must be present on his site. I suppose having nofollow attributes with the links on those pages should help

In fact, it depends on what kind of bad content you mean. However, problem in a pages does not necessarily apply to the whole website.
