Yes, you've gotta take care of the nameservers just like it was a completely stand-alone account from somewhere else. So let's say that's done. Now to set up the new account. (That's what you want to do, yes? Make this domain name be a brand new, separate website?)
If you haven't done so already, create a new package in your reseller account's WHM. On the left-hand side scroll down to the Packages section. Click the Add Packages link. Fill in how much bandwidth, disk space, etc. that sites that use this package will have. (There's no right or wrong here; you're just creating hosting packages as though you were going to sell them.) When you've got all you're options set, type a name for the package and click the Create button at the top of the page. Just to make the next section easier to follow, pretend you called the new package Package1.
Back on the left-hand side of the screen, scroll up/down until you come to the Account Functions section. Click the Create a New Account link. On the right-hand side, find the Package drop-down box. From the box select Package1. The values for bandwidth, disk space, etc. should all change to whatever Package1 is. At the top of the page, type the domain name without the www. (e.g. mydomain.com). Then type a username and password for the new site and click the Create button. You can get into the new site's CPanel by typing in the username and password you just specified when you created this new site.
A script will start which sets everything up. I like to print out that page to refer to later. When the account is successfully created, click the List Accounts link (just above Create a New Account) and double check that the new site shows up. Once the DNS info propegates, you can log into the new site and set up shop, so to speak.
Back in Account Functions is a link named Skeleton Directory. Whatever you put in that directory (when you click on the link it tells you where that directory is) will be copied to any new sites/accounts you create. I like to put up a very simple page that says the site is now ready for use. This way when that page pops up when I type in the domain name, I know I'm good to go. You have to have something in that directory before you create the new account if you want to use this "trick" though. So do this even before you create a new package.
