Does anyone know of software that works like sitepoint's online book store (where a unique password is created and the purchaser's name is written on every page of the PDF)?
We are looking for a similar solution but don't want to reinvent the wheel.

I don't no of any software out there that is designed for that. however for the PDF bit PHP PDF function library will allow you to watermark PDFs.
