If you want the ads to appear in the header or the footer this should be a fairly easy process. I would suggest the 728 wide in the footer.
I would have to see the site files to know how hard it would be to drop them in the side column.
If you are wanting to insert the ads between the articles you should look for a template that already has that function built in as that will take some time and $ to get right.
