It could be a million and one different things, Without more info people wouldn't even be able to hazzard a guess at how he is doing it.

If i was you i would contact your host and tell them what's happening, They may be able to identify soemthing.

Here is some more info.

It for sure isn't FTP, and I find folder permissions set to 1. He is able to delete things inside folders, but not folders themselves. He is also able to delete files. He has not touched folders / files not publicly displayed through links on my web page.

Can anyone give me some help?

Now it could be 999,998 different things. There is absolutely no way anybody is going to be able to figure out what is happening from this information.

Make sure all your scripts are upto date and contact your host.
