I'm looking for a 1-for-All script that does the following:
- provide client area for viewing and commenting on ongoing website dev
- receive email notification when client has sent comment from client area
- allow client to pay on invoice within same client area (preferable PayPal)
- have the website in development area color coded so client can communicate, in layman's term, what changes they want, ie, blue color for header, yellow for menu, etc, or some other editable identifer

Sounds to me that you will need a custom build script, or a modified e-commerce.

Try PHPCoin that is what I use and you can easily customize it.
