I think I know the preferred answer already - Apache.

Trouble is I and my clients need to wean off of the MS beast slowly, and for now that means I have to run legacy ASP and .net, along with PHP, Perl and a bunch of Windows Batch files on the same Windows 2003 dedicated server box (I also have a couple of hosted sites on windows with the same issue).

I've go a couple of php apps working, but I need local overrides on the php.ini file, and I cannot figure out how to make a local php.ini file work (php version is 5.1.6).

Any help would be greatly appreciated.

I'm not sure about the local php.ini file or how to get it to work.
As an alternative, you can also set most of the options at runtime with the ini_set() function

Create a phpfile with only the ini_set statements and include it in every page where you need it. It's a bit more work, but a good alternative if you don't manage to sort out the local php.ini file.
