I changed the PhpLinkDirectory SEO friendly to Yes, but on the homepage it says the page is not found.

Any idea what I should add to the .htaccess file to make it SEO friendly?

Something should have been added to your .htaccess when you changed to search engine friendly url's. I can't remember if you have to add it manually or not.

Your .htaccess file has to be writable. chmod go+w

I had the same problem. Try to download it again and reupload the .htaccess. Then chmod to 644 or 444.

If still doesn't work, post the problem in their forums.
