It's important to remember that all SEO is on a page basis, not a site wide basis. Any links to pages that aren't your homepage are beneficial, if those pages contain information that you want people to see. Then getting links to internal pages will help those pages rank well.

Definitely, one of my sites has about 15 content pages. On three of them I got one quality inbound link to each. Those three get a ton of daily traffic and are positions two , three, and four for terms. With one quality link. Others are bottom of page, or next page. With another quality link or two I could probably have one for those keywords. Again proved, quality > quanity although in some cases quantity is a factor.

Deep linking doing rock if you have lots of pages. Connect every page with each other.
Try to use Sitemap with every link at one place. Break page when it reach
100 link counting.(a page should contain max 100 link as per google guidelines)

A) 2000 links all pointing at the home page ?

B) 2000 links pointing to different pages across the website ???

Even if they look equally natural ... A makes all those sub pages come across as not all that important.
