I do alot of rewriting as directories and I've noticed that Google sometimes indexes two versions of the page.

Once with the ending / and once without.

Does this affect the SEO effect on that page? Is this a real problem that I should only allow either with or without the ending /?

be consistent in your linking.

I tried the solution by Andrei on that page but it only redirected the page with the ending / to the ORIGINAL php page, not the rewritten one.

If you are consisent with your linking internally then it could be external sites linking to you with or without the trailing slash. In that case, you can't really do anything about it.
