I didn't say "lack of links" The phrase was lack of "quality" links.
You obviously are in the "links are everything" mindset, if you consider it would show up lower, which probably goes a long way to explaining why it happens.
The "get more links and everything will be golden" is not the case.
I would hazard a guess that you are a link building "optimiser" and the continual link exchanging and directory links often seem to be the root cause.
Google evaluates the anchor text of links along with the page they are pointing towards, so if you take the scenario that each time a new link is found, the page is re-evaluated for it's value.
And by their very nature, link swap links and directory links are NOT of great value and invariably point to the "home" page. Therefore the "home" page is under continual evaluation and will only start to appear when the "quality" links outweigh the usual crap.
The fact that internal pages, which tend to garner links naturally, are "stronger" for the phrases they are targeting bears out this scenario.
