well, having subdomains are a good way to categorize what your site has to offer, or at least that is the way for me... having subdomains is like having a completely different site, that actually makes it easier for me to advertise the pages and go for the targeted market that I am after.

It is a good way to get keywords in your domain name. Google treats each subdomain as a separate website. So there are also advantages in how internal links are essentially treated as external backlinks. It can be more effort to do link building for such a website as each subdomain would need backlinks.

subdomains are commonly used by large website that wish to assign to a particular function, or services related to the websites.

If you're talking about large and busy websites, subdomains are use for traffic flow and load-balancing purposes. Some also uses it as branding a strategy. Mainly, subdomains are used to organize information or to store related information together.

Example:

cakes.happybirthday.com
balloons.happybirthday.com
cateringservice.happybirthday.com

cakes, balloons and cateringservice (subdomains) are somehow related to happybirthday.com (domain).
note: In the given example, com is the TLD or top-level domain.

I've been wondering: if you go 3 levels deep in your site structure instead of 2, do search engines treat those deep, deep pages as less important than if you didn't have sub-domains?

When you want to target certain markets, it is good to have subdomain.
The subdomain will help you niche it.
Eg if your main site is about travel, then you may have subdomain to countries like Europe, America etc
Then, at the subdomain : Europe, you may want to categorise further into country in Europe to include England, France, Spain etc
Even under the categories like England, you can further categories to weather, currency, religion, place of interest etc
