Only real factor I can think of server side is the page load times. If a site takes too long to load the googlebot may not like it.

They could have been talking about using server side programming to display different content to bots than to visitors. This is usually called "ip cloaking" and is not a good idea to do. I check all of my competitors regularly for ip cloaking and report any I find. Google will drop you from the index if you get caught doing this. The most famous case of this I can remember is BMW's website getting dropped from google for doing this practise.
