Hi

Most of the link builders try to have links that is near to home page

for example

1)abc.com/x/12.html
2)abc.com/x/z/12.html

1st link is given prefernce as compare to 2nd

because 1st link is indexed more quickly

but if someone is doing seo for serp then try to have link from abc.com/x/z/12.html beacuse they have more link value as copmare to links near to home page.

I think you might be confusing folder depth (i.e. the the organisation of your folder structure) with click depth - how many clicks from the homepage it takes to reach a page. They aren't the same.
