Hi I have a real problem with my site. The articles are SEO'd really well, but they just don't work when put onto the site due to all the other site links. How on earth can I fix this?

It's drastic. Here's the post on the main site:

Submitexpress Results:

Title: Title relevancy to page content is terrible.
The Title relevancy to page content is 0%.
Description: Description relevancy to page content is terrible.
The Description relevancy to page content is 16%.
Keywords: Keyword relevancy to page content is terrible. However, this is not necessarily bad if you have a lot of content. The most important factor is to have your keywords on the page a few times.
The keywords relevancy to page content is 0%.

This tag contains 5 keywords and 51 characters.
Keyword relevancy to page content is fair. However, this is not necessarily bad if you have a lot of content. The most important factor is to have your keywords on the page a few times.
The keywords relevancy to page content is 80%.
Surely this is more than my sidebar links? What could be causing such a drastic screw up? It's like it's not even picking up the article in the main site.

Any help would be highly appreciated.

Ok never mind. Submitexpress wasn't reading my page properly. It works fine on seocentro.com.

Sounds like you are on the right track. How many links are there on the page? You could possibly do a sitemap for the links but that can be a bit time consuming and would take the links to another page, just depends on how you want to approach it.
