I've been making some changes to my hover menu and I'm wondering if it could negatively affect my number of pages indexed with Google. I have three categories with about 50 sub-categories and some of the sub-categories have 2-6 sections. The html is quite long for all the links. Do you think this could affect pages indexed with Google?

If you can see <a href="url ... in the source code. ... Probably not.

I did some more research on this because I'm still around 400 pages indexed (down from over 1500). I believe my hover menu is causing problems due to the high number of internal links (see linked discussion). I'll probably try to set some of the lower level links to nofollow to see if it gets indexed better.

^If it was true though wouldn't it be a good idea for people with large sites to delete their site map or maybe change the dofollow to nofollow

Well I was mostly looking at the final post in that thread by the Webmaster Trends Analyst at Google.

"At any rate, I like how you did the CSS menu and I think the use of
rel=nofollow there is a great idea (good stuff, Luzie!)! Since we can
find the lower level pages from the higher level ones, you should be
all set.
As Autocrat mentioned, it sometimes helps us (and users) when the
higher level categories are easy to find, which is something your menu
does naturally for users -- and with the rel=nofollow search engines
can spot it that as well."

I'll update this after changing some of my links to nofollow because I know for a fact I dropped over 1K pages when I changed the organization of my hover menu.

And what did this reorganisation entail?

And of course; Having the "number of indexed pages" fluctuating is nothing to be concerned about.

Never act on "snapshots" of results, with search engines trends are what should be monitored.

This is quite normal with larger sites. Unless your content is unique, Search engines will ignore the lower level pages. According to what Matt Cutts has said PR (not the tool bar variety though!) does matter in page indexing.

I originally had 3 categories on the front page with 1 of them being a hover menu to approx 50 sub-categories and some of those having a sub-category as well.

Then I changed it all to a hover menu with 51 categories, 3 sub-categories, and some of those having a third level of sub-categories.

Don't know about your hover menus, but when I used Macromedia to provide submenus my pages all got deindexed; I changed to a different submenu software and the pages all got reindexed again.

We'll see how that test goes. The entire site can still be crawled beginning with the links from the main page. I'm wondering if my menu doesn't provide a good enough understanding of the categories.

So you "tell" the search engines that your pages are not "important" and then wonder why they are being dropped from the index?????

No, sorry if I wasn't clear on that. I recently changed the links in the hover menu after a large number of the pages were dropped.

I thought that changing to the hover menu caused the drop.

OK. I've removed the rel="nofollow" from the hover menu links. Second?

Now patience for a few weeks and don't worry about indexed page counts.
