You can use it to replace contextual ads with static adverts should you so wish.
But usually you would implement noscript elements to put navigation in place when you have a javascript CREATED navigation, that way the pages can still be accessible.
You should also use a noscript element to provide alternative content for AJAX displayed content.
But it is neither "bad" or "good" it is simply an element that is there for a reason which, like many elements can be used for legitimate or nefarious purposes.
Using it to put a bunch of links in specifically for SEs is a "bad" reason, and here we are talking many hundreds or thousands of links not a couple of dozen, but when used to supply an alternative route around the pages would be a "good" reason.
Like most SE spam, it is the INTENT that is spammy not the action.
