I have a website all about gaming i use wordpress and i have changed the permalink to index.php/%category%/%post%. I have done this due to problems with my htaccess. Will having index.php effect my SEO? If so in what way, Thanks.

When i try to change my permalink structure without the index.php in the structure it says that my htaccess is not writeable. I searched the web on how to fix this and found out that i had to change the permissions to 666 not 664 and i also made my htaccess file fresh again. This still did not work and whenever i change my permalink structure the problem persists unless i use index.php in the structure. If you do know what im doing wrong please repply

664 is the permission value so you can edit it (assuming you're the owner). Someone else might be able to answer this better than I can, but if you set it back to 664, edited the .htaccess file in an editing program (you can even use notepad or textedit) then re upload it, it should work.

664 gives owner and group rw privileges, others get r only. Check that the file you're trying to change is .htaccess with a period at the start of the name and no file type (I've seen a few .htaccess.txt files ...).
I have double checked and the file that i am trying to change is .htaccess with a . at the start and no .txt at the end. And in my previos reply i was supposed to write that i am trying to change it from 644 not 664 to 666.

Interesting. Well I would recommend going over to the correct board here on the forums to ask the .htacess question. You'll get a better audience of those who can answer the question.
