Apple is far more innovative which is why they are worth more. Microsoft sells only a handful of products while Apple is constantly adding to their lineup which gives them a wider aspect target market. Apple has already gotten their stocks a lot higher than Microsoft which means it is only a matter of time before they replace Microsoft.
Microsoft's issue is that they only focus on the software and let others who don't have first hand development experience handle their hardware.

Apple, I think, is going to phase out Adobe and Flash which will usher them to the top with new technology that is more cutting edge. It something to keep an eye on.
