Does site structure matter for PR?

I designed my site with WYSIWYG software that creates structured nav
bar (parents/childs), but puts all the files in one directory. Sorry,
I have to mention the site so you can visualize. The site is cozyworld
dot ca.
I'd like to maximizy PR rating for a few main pages in the site, like
furnaces, air conditioners, etc. Which way of organizing site files
gives better PR:
# All the files in one directory, like furnace; furnace model1;
furnace model2; etc., - all of them in one directory, or
## Tree like structure: furnace; furnace/model1; furnace/model2; etc.

* laughs * I love the 647 number. That's cute. For those not from the Greater Toronto Area (GTA), 647 is primarily used for cell phone numbers.
Anyway, the answer to your question is "neither", contrary to published opinion. Folders and tree structure have nothing whatsoever to do with PageRank...it's simply based on the number of inbound links to a page. That's it, that's all. There was a time a while back when external PageRank was "guesstimated" by dropping 1 from the toolbar for each level you were in the site, but as has long been discussed here, external PageRank is useless. In fact, PageRank in general is a minor factor now, and its importance is overstated.
You have a much larger issue as far as maximizing your search engine benefit is concerned, and that's your menu system. The problem with it is that the submenus are contained within Javascripts, and search engines don't like those types of links very much. The best thing you can do is to try and create a menu system that doesn't embed the links in a Javascript and thus get as many pages as possible indexed and create more pages by which you can be found.
Part of SEO (and the much larger part) is the way in which you structure your site and build it to benefit your users. There is an increasing overlap between the elements of good design and the elements of good SEO, and you would be well advised to pay attention to that.

Not much that I can do about it if I want to have flyout menus. When page count goes into dozens, they have to be organized in parent/child tree, and whatever my software does, I just have to accept it.
The only thing I could do to help search engines was to have a sitemap included which is urllist.txt. I included there all the html and pdf files from the site. Google and Yahoo are aware of this site map. I am yet to let Microsoft know, but not sure how. Yahoo and Microsoft seems to be merging, so the issue may soon become a mute point anyway.

Then what I would suggest to you is that your WYSIWYG software, like pretty much all WYSIWYG software, has limitations that significantly hinder the overall performance of your your site, both from a user and from a search engine perspective. I know that's not what you want to hear (it never is for most people), but it is what it is.
A sitemap isn't really necessary if your site is coded correctly. If you do it right, every link should be reachable within 3 clickthroughs.

The more I think on it the more I understand you. Coincidence, today I got a book "Don't Make Me Think". I should've read it long time ago, but was too busy (bad excuse).

Well.......site structure have nothing to do with PR........PR depends on number and quality of backlinks for your site. But fron the user point of view, site structure should not be complex it must be easy to understand by user or user friendly.....otherwise its hard to retain or attract visitors to your site.

No...it has to do with the number and quality of backlinks to a PAGE, not a SITE. This is where most people get the whole concept completely screwed up. PageRank applies to PAGES.
This is where site structure becomes a factor. PageRank doesn't distinguish between internal and external pages in terms of how it's distributed. PageRank can be passed from either. This means that a larger site with more crawlable pages of unique content will have a competitive advantage of a smaller site with fewer pages of unique content.
So yes, site structure does become a factor at some point.

I found a good (and unusual) example of it when I followed a link from your website. The home page http://www.bruceclay.com/ has PR5 and an inside page http://www.bruceclay.com/web_rank.htm has PR6.

I think yes! I have a blog that was PR 3 for 0 on last 2007 update. BUt it went down to 0 again cause I don't promote it anymore . . .It has a good structure but low BL.

It is a common perception that PR is bound by the number of links and has nothing to do with the site structure, let your structure be user friendly so that visitors will get to know what they want and satisfied
