The travel agency i am working with had it's main website banned by Google a couple of days ago for a reason still unknown to us.
we tried fixing what we think was wrong according to Google's TOS and sent a request for them to rescan it.

in your experience, is it possible to get back on Google or is it a lost case?

it would be a shame to lose it as we worked on developing it for over 3 years and in the past year it has been receiving over 3000 UVs a day.

the site is www.yeshtours.co.il (in hebrew)

a bunch of almost invisible links all pointing back to the home page would almost certainly raise a red flag.
They are only there for one reason.

The page also takes around 12 seconds to load the source (rendering takes a fair bit longer)

this morning the pages and results started coming back one by one and now we're almost back to our previous positions!

as it is a website hosted by our travel provider, we noticed thx to google webmasters that not all pages we thought we had deleted, were actually deleted. hence it made duplicate pages, we asked the host to delete them and warn all other travel agencies operating the same kind of websites.

we also removed all outgoing sitewide links to our other websites (though they were the same niche).

my boss also informed he had a couple of old domains that were pointing to the same website, so i had them cancel it.

finally, after checking and fixing the last minor problems we found thx to google's webmaster tools (meta erros...) i wrote a very nice mail to google asking them to reconsider our site and scan it.

i suppose the fact the boss start praying didn't harm

I don't think google will give you time to answer your problem. I have read in some forums claiming that they email google but got no answers.

If you get banned, you'll have a hard time getting re-listed.

So instead, taking YeshTours.co.il as an example, I'd recommend the following.

1. Make all the necessary changes to meet Google's guidelines.

2. Register a similar domain. Lets say ToursYesh.co.il.

3. Replicate your site for the new domain.

4. Re-direct from your old domain to the new site.

You'll lose a lot of link juice, but it'll get you re-listed and you'll have the same content to rank as you were.

tehfincheh is right,
you should have a "backup plan".
we had a lot of luck and from what i've read and heard chances of getting re-listed are very low, less then 5%

It doesn't say categorically that the site is or was banned.

I pointed out a possible issue, it takes more than a casual look over to determine if a site is actually banned.

Had I seen any real symptoms of a ban, such as no pages appearing for a site: search, or a search for the hostname returning third party pages only, I would have said so.
Even the two checks above are not sufficiently conclusive to determine if it is a definite ban or merely a short lived glitch created by other factors.

i can assure that none of our pages appeared in the results.
having checked on several webmasters forums (DP for example) and talked to SEO experts in person, i was told the site was banned.

let's say for a moment i didn't get banned, what's your problem?
we're giving here tips and advice for people that might get their sites or got their sites banned.
so instead of of posting useless posts, why don't you contribute maybe something of your "great knowledge"?
