Google does not "penalize" any form of link building, since you can't control who links to you. However, if thousands of links suddenly show up from one IP block, it's likely they will be much less relevant since it's probably just the site owner pointing a bunch of links they control at their own site. So if by "penalize" you mean downgrade certain links, then yes, certain links appear to get downgraded if they meet certain conditions, especially if they are from pages that are already saturated with other links.
However, the technique is not quite "dead" as you state. The search for Click Here is a living example. The top result is for Adobe Reader, a page which contains neither the words "click" nor "here" (though I did find "clicking" in one spot). The only explanation is that there are a massive amount of links with the anchor text "click here" pointing at the page. This supports the theory that "Google Bombing", while not exactly dead, has had the bar for success raised significantly, so that only natural results are likely to succeed. Google's litmus test was probably the miserable failure hoax.
