Don't worry about it, it makes no difference to anything important or useful, submitting a sitemap again will simply cause it to be flushed again.

Stop looking at things you cannot control or change.

The count always resets to zero when you add/delete sitemaps in GWT. The actually indexed URLs do not change by add/delete sitemap which can be proved if you e.g. check SERPs. So consider the count shown to be number of URLs in the submitted sitemap verified to be in the SE index.

If you have a HUUUUGE website (say 5,000+ pages) and some of the pages are not being indexed by Google you may want to add an XML sitemap while improving your nav system so Google can find all your sub-pages. Google not finding pages on your site is a symptom of more serious issues (such as you love Flash and have a lot of buried links/text Google can't see).
