I have recently had problems with my site (long story) and had to move alot of links to new locations, how long will google take to realise that some pages no longer exist? (I usually get the google bot visiting every day.)

I am concerned that people will keep finding pages that don't exist anymore and I believe I may be being punished for (accidentally) producing duplicate content (hence why my urls had to change.)

How long till they realise what I have done?

It shouldn't take G long. If the domain is the same, you should set up a custom 404 error page that has a site map on it for the new link locations. This worked well for me and it helped out the SE's as well.
