Sounds like either you were just throwing queries at their server and scraping the results with your server-side code, or, if you're doing this through the Search API, you've already executed 1,000 queries the day you got this error. Not necessarily you, but your server did.
There really isn't enough info to give you the right answer. But see their guidelines on the matter. I wrote software to query their search and scrape the results to find where a domain lands for a particular query before I read the guidelines and learned this isn't allowed.
