A friend of mine had his website hacked sometime last week and the hacker left a load of webpages promoting things the hacker/spammer is trying to sell. They also posted a load of links to several websites back to the pages they left behind.

Anyway my friend removed all the files, changed passwords and it keeping an eye on server activity. But his main concern is the damage that this may have done to his rankings in SEs. Has he got anything to worry about and is there anything he can do from stopping any future problems?

I'm just wondering does the hacker left an iframe attached to the site itself when an anti-virus detected it as a potential malicious ad ware?

One of the things my friend done was to remove all files from the server and upload them again incase the hacker changed any of the files.

Ahh I see good thing that you still have a backup of your files. but I think you should talk to your host on some certain security loop hole issues on the site that you have with them. Because lets say if you had removed and reupload the file again there will be a time that it will get hacked again and it will be apain.
