If i am having a site which Google page rank is 0 but alexa rank is good, if i submit my website link to a directory which Google page rank is 0 just only because of generating a back link would it effect my site's alexa ranking.

You never know, maybe a lot of people will visit your site through that directory and increase your alexa rank!

Nope man but the directory on which you submit your website link should have a good page rank if you aspect a good or quality back link from them.
