so why do you think you need to submit to "hundreds" of directories?
90% of the ones around are crap and will never be anything more than crap, as the owners will likely abandon them when they realise it's more work than they thought and it is not the money generator they expected it would be.
Just find the ones that are likely to send useful traffic to your site
HINT: They are the most likely ones where the directory pages appear in the SE results for search phrases.
This often shows the owner is actively promoting the directory, not simply dropping links here and there and hoping for something to happen.
Manual submission will always be the best way, as each good directory will or should have methods in place to stop the auto submit bots, and you still have to find the right category.
simplest way I find, is to use a spreadsheet with the details of the site I'm working on in one sheet, and then have a sheet with the details of the directories where it's been submitted. Also included is the submit date, the accepted date and a space for the date the site sees traffic (if ever)  .
