HEDir (although I'm biased somewhat as I am a mod there, although I'm strictly volunteer). It's free, it's open concept, and you'll actually get feedback from webmasters as far as what you're doing wrong.
Basically, if you can get into HEDir, you'll get listed in almost any directory you can submit to. And the guidelines are stunningly simple (so almost no one ever seems to get them): don't spam, don't deceive the users, and show a legitimate interest in your site. If you do that, you'll be fine.
So I say start there and branch out.
info.vilesilencer.com has a buttload of directories listed on it, both free and paid (although I don't recommend going paid...no directory should ever force a user to pay for a listing).
