According to the features page of CC3 the site will be both xhtml and CSS valid
When your adding new pages/products you have the option to add either plain text or use a Rich Text Editor. RTE's are notoriously bad for producing poor code, though using the plain text option your code should validate.
There are plenty of other free cart softwares out there, ZenCart and Oscommerce spring to mind, though I believe they'll also suffer the same fate if you use the embedded rich text editors.
