Are you using a CMS, a content management system?
For joomla CMS, virtuemart is great and free
For drupal CMS--my new pet CMS--ubercart is the way to go
Both options are free, but require a steep learning curve if you're new to cms's.
There is a free standing payment module/system/cms called zen cart.
However, it hasn't seemingly been updated in a while, probably because developers are flocking to drupal.
