Provided your folders are well named and structured you might not need to change. The main reason to use short URLs is useability. If the majority of your URLs are going to be linked to and not typed by hand, there may be advantages to having lots of subfolders - more keywords for Google to pick up (provided they're named appropriately..) You can always put in a redirect script so you can make some short URLS that point to commonly used long URLs.
Tim Burners-Lee wrote a good doc on how URLs should be well formed... (Coming straight from the horses mouth, eh?!) but I can't find it...
