Is there any cms (php), preferably free or open source, which would let the users have their own folders to store their pages and other files? The user would have access to that folder/s only. The admin would have access to all users. Basically, each user will have their own folder and website to run and manage.

No, I do not know of any CMS that offers that feature. The closest free script that I have used that comes close to what you are looking for is celeron dude's uploader v6
which allows users to upload files to their folder or account. I think it might be easier to write your own application than to modify it but you can read the code to learn how to handle files in php.
