1) It requires a browser plugin that not everyone can or will install.
2) Flash sites aren't search engine friendly, nor are any elements contained within Flash.
3) Flash is often incorrectly used (e.g. for building entire sites). Unless it's a site where the animation is required to suit the overall purpose of the site (e.g. Homestar Runner), Flash sites are useless.
4) Flash is a bugger to integrate with Active Server Pages (for those of us who use ASP).
5) Flash can take a long time to load.
6) Flash can take a long time to work with/develop properly and often doesn't justify the cost.
Don't get me wrong...Flash has its place. For example, it can be used to generate half-decent elements of sites designed to draw attention to the human eye. For example, I use a very simple Flash for www.greenbuildingfest.com to rotate sponsor logos (note: that site will be relaunched as soon as the 2007 event info is out...it's not yet.) But to build an entire site out of it is in 99.9% of cases asinine. XHTML/CSS is search engine friendly, user friendly (since it will generally load faster), and doesn't require anything extra.
In other words, you can use Flash as an extension, but not as something to rely on.
